I don't hear a crackling sound.
A compressor should help you with the clipping.
I don't use a compressor because it robs tone imho.
A good DAW will allow some EQ shaping to put you in the sweet spot without the clips.
I've had wav problems with Pro Tools as well.
I think there are compatibility issues with the bit-rate sampler.
I'll have to run this one by the audio engineer, next time I take a pro-tools lesson.

It has mic and instrument inputs.
I have a MXL 990 condenser mic for acoustic & vocals.
The positioning of the condensor mic is critical according to Amy Winehouse's recording engineer.
