The pops, distortion and general bad sound quality might be because you're recording at too low a sampling rate and too small a sample. Try going into your multimedia settings and set your sampling rate to 44100 Hz and sample size to 16 bit. That should give you CD quality sound (or close to it)
 
I am trying to record from a stereo to my sound card and the resulting wavs have a strange pop that recurrs in a regular pattern. Any suggestions filters ? HELP!
 
The regular clicks you hear might be some regular overmodulation in your signal (too loud) from a regular drum beat or bass note.
Try reducing the volume of the overall mix beyond what is necessary while re-recording the cut and see if the pops go away.
