Ever since I have installed Sonar, the projects that I made on PA9 are being pulled up by Sonar? How do I stop that and let each use its own unless I tell it too?

I'm not exactly sure what you are saying, however, when you install Sonar I am pretty sure it asks what files you want to associate with the program. Most likely you selected .wrk and .bun in addition to .cwp and .cwb.
What you need to do is change these association. You want to associate .wrk and .bun files with PA9 and leave .cwp and .cwb associated with Sonar.
You can do this through Windows Explorer > Folder Options > File Types. Search the list for BUN and change the "opens with" from Sonar to PA9. Then do the same thing for WRK.
