What is the easiest way to record as a wave file the midi metronome click in Logic? Can I do a bounce, or do I have to take an output and feed it back into an input to record? I am concerned about delays due to any audio card latency.

Record a click the same way you would record any audio.

One cool trick is to take a single click wave file and manually put it on beat one. Then you can do a repeat paste to the rest of the beats in the song. Save that as your default template and whenever you change the tempo the clicks will automatically be on beat.

The midi click in Logic is an audio instrument on ch.64 called the klopgeist. You can do a bounce to disk in the mixer enviroment. Just remember to designate the start and end points.
