Cubase Protools conflict??

I have just bought protools le and installed it on the same computer as my cubase 5 software. My problem is after using protools for a bit, I went back to looking at some old files in cubase the other day and found all or most of the files were marked as missing. When searching, I found these have ended up with a protools address on the hard drive. How can this happen, how do I store files on the computer without the files getting mixed up. Obviously I only ever uses one program at the same time and files are stored in different folders i.e. under cubase projects and pro tools projects. This ever happen to anyone before, any help would be great?
 
Don't understand why you would want to do this but if you really want to use both sequencers the very first thing you should do is not install them off of the same bootup disk!
 
I have LE and Cubase 5 on the same boot drive, runs fine. YMMV
