Generally, the programs are going to open on whichever monitor it was on when it was last closed. Try opening a program, minimizing it, dragging it to the second monitor, then closing it. The next time it's opened, it should open on the second monitor.

Have the drummer play, then listen through headphones as you move the mics around. Slight changes in mic position can make a huge difference in the sound.
It's better to use a fairly high resistance (1 megohm or so) resistor from the filter caps to ground. I have a few that I made from jumpers, just inserting the resistor in the middle and heat shrinking over it, and clip one side to ground, the other to the filter cap, leave it for a few minutes...

The Apogee is a good interface. It only has the capability to use 4 mics without adding additional mic preamps, though.
I typically use a TASCAM US1641 (now replaced by the US2000) for situations like you're describing. It's much more modestly priced and has 8 built in mic preamps.
