Audacity + Zoom H2 as external sound card/microphone

I wanted to use Audacity with a Zoom H2 for recording simple ideas and sketches, very basic acoustic sound, only audio tracks.
Everything worked just fine at first, very good clean sound on the first audio track. But as soon as I started recording the second track the sound got dirtier, as if I was using effects like distortion or fuzz, which i was not. I thought that the metronome was something I only heard in the headphones, but it was recorded in the track together with my acoustic guitar. I have used a couple of hours trying to find out what the problem could be, but it didn't help. Can any of you guys help me?
I use a laptop with windows Vista.
