Weird Cakewalk 9.0 Problem

Once in a while, the first note seems to start late from wherever I start playing my Cakewalk file... I end up having to move the whole file over a couple bars, and start playing from the first one or two bars of silence to avoid it messing up the beginning of the beat. Anyone know what causes this?
