Real-time effects, r they real?

....The reason I ask is...
when i save and close, the buggers change and morph...sometimes. here's the routine

real-time effect:
graphic eq
drag and drop on wave
click f/x button on track and it opens the graphic equilizer
eq the wave
save eq as name of wave
close equilizer box
repeat on needed tracks

file/save session as/close session

when i come back to it, sometimes it will still sound eq'd, others it will be eq'd like 4 times, others the eq settings will have changed

has this happened to anyone?
i'm close to the final master here, and feeling a bit of .... well, you know
