if a piezoelectric pickup for an acoustic guitar, under the bridge, is covered in rubber, would this affect the sound quality, seeing that it is a contact pickup?

If it wasn't meant to be covered in rubber then I would have to assume yes. Most Piezos, as far as I know, need to be directly touching the bridge.
