problems with running two Cools at the same time

Sometimes I run 2.1 and 1.2 at the same time, so that I can compare settings in two different mixes, for example.

Recently, I've found that doing this can completely destroy one or more tracks in one of the sessions - it can convert a perfectly good wav file into loud white noise. It's irreversible, too.

Anybody had this happen?

Yes, something like this happened to me in the past.
I suggest to avoid to open two Cools at the same time.
This is what happened to me: once I have saved the final mixdown, later i have seen something terrible. The mixdown was cutted in different parts all bad mixed together: a piece of the intro in the middle of the wav, a piece of the end of the recording at the beginning. I still remember the panic...
