Tone deaf is just an expression, anyone who has functional ears that can hear, can here a 'tone'. But that doesn't mean they can hear the differences between tones or recognize certain tones. That requires ear training. Heres a link to a site with some basic ear training exercises...
You would have to find out what label owns the rights to the song in question. Then you would have to contact that label and ask for permission, they will then either tell you no, or tell you yes along with what you can or can't do to the song, and if you sell your version you will most likely...
As far as pickups go think of them as a microphone for your srtings. the farther the strings are away from the "microphone" the lower your signal will be. And the closer they are the louder your sigmal will be.
Yeah the guitar parts are pretty weak in the mix. where did you place the mic when you recorded? If you point the mic directly in the center of the speaker you will lose a lot of low end. Try pointing the mic 'between' the outer edge of the speaker cone and where the cone meets the dust cover...
What are you recording into? Are you able to add EQ durring mixdown? That may be the best way to go. I've never really liked the sound of 'Crates' , too thin and tinny for my taste anyway. Also when you add bass guitar to the mix it will make a difference.

Basically single coil pickups will give you that good clean and bright 'glassy' tone. Great for clean guitar parts or blues guitar...
I own a pair of the M-Audio SP-5b's and I love 'em. They have a very clean sound and are very unforgiving, meaning that you will hear every mistake or anything that sounds out of place or not quite right, wich is a good thing when you're mixing.
