This is a question we often get asked here on the forum. People who get random pops and clicks in Cubase. Perhaps you can try this solutiion taken straight off the M-Audio website.

Q1. I'm getting pops and clicks using Cubase. What can I do?

A. When recording in Cubase, make sure that you hard delete any unwanted audio takes. If you delete parts from the track information field, the audio tracks will still show up in the audio pool. You would then have to go into the audio pool and actually click on the track in the audio pool window and delete them there again. To hard delete, you have to press the delete key in 5.0 (Cubase 3.7.2 wants you to CRTL and Delete). This brings you to a window that will ask you to select "Yes" or "No." By doing this, you will eliminate the possibility of storing unwanted audio information that will eventually use up your systems resources.
